James, That's very good point to consider before attempting this cloning method. However I believe confirmed_flush_lsn is there for tracking purpose that how far standby has been caught up. Consider a situation where standby database is crashed in between a long running transaction apply so when it comes back it should apply that transaction from scratch (apply all the transactions after some checkpoint lsn).
